I'm also using what you describe here, the problem is that I have to do it for 10 fluorophores, with multiple different samples and groups, so it takes lot of time and I wondered if I can automatically do it aha :/ It should be color coded to match the original overlay. Or you can simply right click the histogram and choose "make multigraph overlays" and choose histogram which will automatically create a histogram of every parameter in your experiment next to your plot. To create the equivalent histograms for other parameters easily you can right click and duplicate, then right click the new plot -> properties -> specify tab -> change x axis to new parameter. I wanted to create every histogram for every parameter and see their associated MFI above it ! (see picture joined below !) I'm already using the first part of what you describe here, and it's a really good idea to summon a table for all MFI. Once you have an overlay you can add the mean of whatever parameters you're interested in to the legend as you described (only now you only have to do it once). If they have different numbers of events you might want to right click -> properties -> specify tab -> change y axis to "modal" instead of auto or manual. If you create your first histogram, right click and "copy to layout editor." The plot should appear in the layout editor, then just drag the samples you want to overlay onto the plot on the layout editor. That way it will be in the metadata of the FCS file and when you drag the file into flowjo the label you assigned will be there. There's probably a way to configure flowjo to automatically assign CD14 to APC every time but honestly it's probably easier to do it at the cytometer when you acquire your data. Then in layout editor iterate by keyword instead of by sample. To use the batch function with an overlay in the layout editor I believe you would need to add a keyword to your workspace and give each sample from a given batch the same keyword value. I agree that a lot of what you're trying to do is easier in FCS express but if you're married to flowjo the following would accomplish what I think you're trying to do: Thank you in advance to anyone who may be able to give me some ideas !
